Only the Shinki whose chestplates wrap around are incompatible. As far as I know, it's just Waffes, Zyrdarya, and Zelnogrard...

Shibby, I hope that if I do end up folding and buying a Fort Bragg, her armor works with it. I really think she looks cute, and I currently have a decent surplus of naked MMS.

After playing with my mms 3rd (you can look up my experiences with the incompatabilities in the expanded incomatability thread) I don't think fort bragg would work well with it... Well, maybe all except her chest. She may just become another naked strarf if I end up getting her.

I need SOMETHING that works cause I got a Marienda figure as well and the Waffe Dolphin armor wont fit her, The thing costs too much to go to waste, I need a blank body (preferably in black or one that looks like a swimsuit)

Nope. WaffeDoplhin was modeled using a MMS 1st body. The new MMS 3rd bodies can't use the chest piece or lower leg armor. I haven't seen any black MMS 1st bodies anywhere for a while. Your best bet at this point is either hire a proxy service to get one straight from Konami, or to get a Shinki that uses the MMS 1st body and use that. Strarf is a popular body to use for the Waffes.

I can paint it the right colors. I only need the body though if it's cheaper to get a certain character I could always use the parts for customizing.

What about Version 2? I haven't heard anyone mention compatability issues with 2 yet, everyone is always mentioning Version 1 or 3.

I think Version 2 is fine, but I'm not sure what the differences are. If the MMS2 fig is not a Busou Shinki, some of the accessories may not fit quite right.

OTOH:
AmiAmi has both Werkstra and Valona available. They're located in Hong Kong, FWIW.

BigBadToyStore has both Howling and Mao Chao for very reasonable prices. If you're located in the US, their shipping should be pretty reasonable.

Either Valona or Howling ought to work okay with the Waffedolphin armor.

Xiphos would look very sharp as a body for Waffedolphin, but I don't many places still have that figure at a good price. AmiAmi has it on back-order, though. AmiAmi also has a backorder going on Zelnogrard, which might also be worth a look.

Version 2 figures were licensed figures that used the MMS body. The Sky Girls and Yoko from Gurren Lagann are version 2 figures. Their chest pieces are Incompatible with the EX sets so I would skip them.

Another option is to look on Yahoo! Japan. I often see Busou Shinki bodies (minus heads and armor parts) that aren't too expensive. But you will need a proxy service to bid on them if you live outside Japan. I can tell you more if this interests you.
